The likely cause of this problem is that not all of the drivers you use have reset handlers (or their reset handlers don't work properly). So if you tell us what drivers your system uses, we will at least know what drivers need to be fixed.
BTW, I had an idea that Ctrl-Alt-Delete could do a cold reboot and Ctrl-Amiga-Amiga could do a warm reboot. What do others think of this suggestion?

I have mentioned this problem before but I thought I should do it again properly since I find it very very annoying.
I have an Aresone 2011 with an Athlon II X3 460 Triple Core, 3.4 GHz,1.5 MB L2 Cache mother board. The problem is that I can't warm reboot it using ctrl-a-a. It freezes and I need to shut power down instead. Since AROS still crashes a lot I find this annoying. It works fine of course on my Acer Aspire One ZG5.
